hooking up an aftermarket amp nd sub to the stock rf system si very easy, nd yes u can keep your stock head unit.
the only thing is, the onlky amp that i know of that works are sonys xplod amps, as they have a special little wiring plug in the back which are called high frequency or high currency input.
i used the brand new sony xm-gtr6001 mono block amp. this a 1300 watt mono block amp which is good for any subs 2 ohms or 4 ohms.
the amp will come with the hgih currency wires nd plug to plug in the back of the amp, the colors of these wires are white,white with black stripe, grey, and grey with black stripe.
now first thing u need to know is that with using this, you to not need to use or connect rca cables for audio signal to reach the amp because it will be sent through the high currency input, also there is no need to run a amp remote wire to the head unit, because the hgih currency input will tell the amp when to turn on. this is good because the stock head unit has no amp wire in the back, only an accessory wire.
so once you have your power running from your battery to your amp and you ground all connected wire up the high currency input wires.
u will need approxamatly 12 inches of speaker wire to use as an extension for each wire, depending on where u want the amp to sit in the end.
now u will want to unbolt the stock rf sub, two bolts at top holding it to frame of the car, and two at bottom to the frame of the car. then when u pull it out u will see the wires coming from the fram towards the sub. they will go into a clip, then on the other side of the clip going directly into the sub there will be 4 colored wires. at this point you can take the sub right out of the trunk for easier access to wire into it.
no cut away the rubber around each wires, "DONT CUT THE WIRES" cut about ann inch,
now all u have to do is connect the colours. :)
the colours on the stock sub will be red, black, yellow, and dark blue.
connect the hgih currency input wires as follows, white - yellow white/blackstripe - dark blue grey - red grey/blackstripe - black
once these are connected hide the wires bolt the sub back on, plug the high currency input to the back of the amp. now when u turn the key, the amp will turn on, and have an audio signal and then u can have an extra sub. or extra speakers or w/e u want.
now i know this may be a bit confusing, im sry if im not the best at explaining this lol. i tryed to make it clearer. if you do need more help u can email me and ask for more details, nd i will help the best i can. i can also send pics if u want.
im gonna try nd take some pictures and post them up so every one can see a bit easier so just keep checking back for them.

also if it helps here is how i connected my power and ground cable to my amp.
GROUND: the rear seats fold down, fold one of them down doesnt matter they are bolted right to the fram, unbolt one bolt stick the ground cable on and bolt down again. u have a good solid ground and u dont have to drill an extra hole.
POWER: this was a tricky one. i couldn't find any spot in the fire wall where i could get though cuz theres just so much going on there...
so i ran the power cable down the drivers side of the car, i have an auto. the little plastic thing on the floor beside the brake pedal where u rest your foot, i took that off, one bolt and it pops off easy. now if u look directly underneath the car right where that plastic thing is u will see a whole in nthe frame, if u see where that whole is u can drill a hole through the top then run ur power through the hole and out the exhisting hole in the frame :P then your cable will come under ur car nd u can run it up to your battery. make sure its all tight though. then put ur foot rest thing back on nd put mat over the cable nd u cant even notice it.

I found one...there is a perfect hole that has a rubber grommet plugging it that goes from engine bay to interior. Standing looking into the engine bay from the front of the car, it's located on the extreme left handside, behind the shock absorber/springs mount. It's just on the left hand side of brakes/ABS kit. From inside the footwell, on left hand drive cars, it's behind the glove box and on right hand drive cars, it's very easily accessible without removing any panels or carpet...just stick your hand up in there and pull the grommet out. Cut a decent hole in it and run your power cable through the firewall, plugging it back up with the grommet. Easy.
