I'd like to know what is the proper way to reset the ECU. Will just disconnecting the negative terminal on the battery do it or will I have pull a fuse or something?

Disconnect both sides of the battery. What is it you're trying to accomplish?

The proper way to clear codes is with a scan tool. If you disconnect the battery you may loose the engine settings possibly lowering the idle and causing stalling.

That's an extreme situation. I don't feel if he does it the disconnect way that he'll really run into any issues.

If the engine specs have not been set for a long time the ecu will normally lose them.

I've never heard of anything like that before. What do you mean if the engine hasn't been set for a long time?

Idle settings should be set at every tune up as the motor wears and carbon builds up in the throttle body and intake the idle will lower.

It all depends on the maintenance, plugs, filters, etc. The more up to date you are on maint. the less likely it will mess anything up.I have seen alot of people replace batteries and the car will start idling low.

Sorry to bump a (very) old thread

I was wondering, how do you go about "resetting" the engine specs? Does the car do this on it's own? Or do you have to go get a tune up?

No worries about bumping an old thread, it's a very good question and it shows you are searching

your ECU is pre-programmed from the factory and will never lose it's programming unless it is damaged.

re-programming or "flashing" an ECU allows a tuner to hook the ECU up to software and adjust the factory settings to match upgrades such as larger fuel injectors, bigger turbo, etc
